Nissan Pathfinder idle issues

Our story so far...
This pathfinder had engine and transmission replaced prior to coming to live with us. CEL came on second week, was giving codes for the knock sensor and the egr circuit. Also about this tome, the engine developed a stutter at low acceleration and at about 40mph, it you tried to gradually increase speed. I brought it in to work on it, and the fun has commenced. It's always interesting getting to know a new vehicle. The knock sensor code wouldn't clear, so I checked the harness and found it was broken. Made a new harness, still no good. Replaced the knock sensor and that problem was gone. I disassembled and cleaned the EGR Valve, BPT, solenoid and tubes. (Top of the BPT was clogged with white residue, but functioned perfectly after cleaning. The EGR Temp sensor was bad, replaced it. Reinstalled everything, and cleared the codes. Cranked up, and revved the engine up to 2k to check the valve function, moved up and down smoothly, and no more EGR codes. The stutter however, has become a stagger. Does not throw a code, but after warm up, it spits and sputters, and it gets worse until it just shuts off. It will not crank back until it cools all the way back down. then it cranks and runs perfectly, until it warms up, then repeat. I've cleaned the MAF with CRC MAF spray (works nicely), and it seems to rise and fall nicely when the accelerator is pressed according to my Torque pro app. It seems like a closed loop problem that occurs after the warm-up cycle, which would seem to indicate a sensor, but one would think if it choked the engine to death it would throw a code for God's sake. That goofy Toyota throws one every time a bird farts near it. Any suggestions would be appreciated.
