This maybe a long shot, but have you checked cylinder compression. If you have bad piston rings you may be getting a fair amount of blow by on the compression stroke that could be contaminating your oil and also making it run rough due to low compression.

I havnt done a compression test yet, but i think i will just to be sure. Thanks
