The difference is that the some of the LE and XE came with 15x6 wheels with completely different back spacing than the SE wheels. Which tucks them in the wheel well more. Hence if you put larger tires they will rub. Where as the SE came with 15x7 and stock tire size of 265/70R15 = 30x10.43x15. So if you have a SE with stock SE wheels you can fit 31's no issues. I do myself! As for it fitting in the spare well underneath, yes it does. Just that when you crank it up, when it gets close sometimes you have to wiggle it with your foot so it can center and pull up nicely.
